Nelke, the main character, is a very inquisitive young noblewoman. After a certain development, she was appointed as a governor of the borderland village of Westbald. Though she struggles with her duties of developing the village at first, legendary alchemists from past titles in the "Atelier" series offer her their aid.

The Chronus Fragments are needed to prepare for the Time Rewinding, which only takes place once every 10 years. On their way to the Chronus Shrine to get the Fragments, Loka and his teacher Teth are surrounded by a mysterious man named Geppel and his gang. They demand the Fragments. While Teth plays for time, Loka, the main character, rushes out of the cave on his own to fetch reinforcements. He is successful, but Teth and Geppel are nowhere to be found.

After awaking alone in the woods, Alex, who was supposed to be on his way home from school, begins to consider the possibility he may have been abducted. As he tries to sort things out while making his way back to civilization, he runs into a spunky girl by the name of Toril, who to his surprise, informs him he is no longer in his own world. Fresh out of ideas how to deal with his predicament, Alex decides to join this lively stranger, and while fighting through monsters in the same woods, chances upon a young woman named Lita who appears to be from a world similar to his own.

Hitting it off, the two quickly become friends as they try to come to grips with their new life not far from the ever-present threat of the Overlord and his minions while experiencing occasional flashbacks that seem to clash with the memories of their own pasts. And with each peal of the village bell signaling the arrival of another outworlder, Alex and party slowly find themselves inching closer and closer toward the hidden truth in Fernland...
